When a market asks for short stories, the usual meaning is short fiction, though nonfiction stories (if specified) may be welcome as well.

Short stories are sometimes differentianted from longer "short forms" (such as the novelette or novella) by wordcount. For its Nebula Award, the SFWA defines a short story as a work of fiction no longer than 7,499 words.
